It's easy, in standard tune all the strings should sound like the fifth fret in the upper string, in D tuning is the same except by the third string, it should sound like the seventh fret from the upper string But that requires the fourth string to be tuned... It's the least likely to be out of tun...

I use GML but that's just because I'm a noob. It's more of a hobby created from boredom, and somewhat personal utility (I made a quadratic equations calculator before I discovered Wolfram Alpha), but in fact I'm such a noob at programming that this post should go ignored.
